When I did my bookings for Jet Star flights, when their first lot of specials were available I actually chose a flight to Adelaide which allowed plenty of time for me to get through customs and over to the domestic terminal. Sydney is such a pain for this with having to change terminals.
Friends who are on same flights back to Sydney from Bali and going on to Queensland didnt have much choice on their connecting flight times and had / have the same concerns as yours.
I rang Jet Star to make a few enquiries regarding my bookings and also enquired for my friends about missing connecting flights. They told me that if the connection is missed due to late arrival of an international flight or lengthy queues in customs that the airline will get you on another flight to you destination same day. It may pay for you to call Jet Star and see if you get the same response.
Also, I dont know if it would happen these days but years ago a friend and I found ourselves in this situation. We advised the customs people who fast tracked us through. cheers :-)
