It is not true that is difficult to do it yourself. It is very easy. It was also cost you half what above has quoted you.
I would suggest staying there overnight as one day is way to rushed also the hotels are much cheaper then Bali.
You want to be at Borobudur for sunrise as it is amazing and then later in the day go to Prambanan. If you go in the dry season you can see the Ramayana ballet at Prambanan. I have seen it in Yogya and it was good but I beleive it is realy good at Prambanan. I will be there this year to see it.
Hire a guide at both places as it is well worth it.
All the hotels can arrange tours to Borobudur etc as well as there are several tour companies in the streets. They are all much cheaper than Bali.
