The two hotels you have mentioned are probably the one's that I would have suggested. I would recommend the Hai Tide Huts as they have a beach but I also occassionally like to head over to Villa Wayan (Simon's place) for a meal, the food is good. I used to like Villa Wayan but the price went a bit silly (in my opinion) a few years ago.

Local boats...hmmmmmm.
In the better weather months no problemo, done it myself loads of times.
In the wet season I don't think it's a good idea. Almost every year a jekung (local boat) goes AWOL or tips over in the straight, at around this time. The current in the Badung Strait can be around the 4 to 5 knot mark. You had better be a damn good swimmer!

I haven't noticed any difference in the humidity between Bali and Lembongan. If you stay at the Hai Tide Huts, sleep with the door open and you'll get the wind right off the ocean.
