We didn't encounter any problems with money changers during our recent trip, so don't get over worried about it - just be aware and you'll be fine. I think most of the dishonest behaviour is from non-official money changers, operating from garages, cars, street corners etc., and the ones that have proper booths and signs outside listing the different exchange rates, and particularly ones in major tourist areas are usually OK. Certainly we used several different money changers; in our hotel, in Nusa Dua Galleria, several in Kuta/Legian and in Ubud, and on no occasion did they try anything on. If you are really concerned, use the changer in your hotel - they are less likely to be dishonest and ours gave a perfectly good rate. And always make sure that you count the notes last and they do not touch them after this - we also took a small calculator with us and found this helpful as you can check the calculation yourself. Don't be embarrassed about standing at the counter counting notes for an age - everyone does it.
My advice would be to be "aware" all the time you are in Bali - I know this may seem strange when you are on holiday, but the Balinese, lovely though they are, are very sharp where money is concerned, so if you want to ensure you are not ripped off you need to keep your wits about you wherever money is concerned i.e. shopping, arranging transport, changing money.

My understanding is that it is not possible for you to purchase rupiah at home before you leave - strict exchange controls imposed by the Indonesian government means that you are not allowed to take rupiah either in or out of the country, and certainly my bank was not able to order rupiah for me at home. The money changers at the airport don't give good rates, so avoid using them if you can - for this reason it is worthwhile arranging your resort transfer at home, or arranging for your hotel to pick you up so you don't need any cash to pay for a taxi immediately.
